Yamaguchi made his professional debut in 1999 against Shuichiro Katsumura during Shooto – Renaxis 2. After making his debut, Yamaguchi went flawless in his next five fights. He defeated Jin Akimoto by decision, Ryan Diaz by submission, Baret Yoshida by technical knockout, Masaru Gokita by draw, and Yoshinobu Ota by knee KO. These victories qualified him for a rematch against Jin Akimoto for the inaugural Shooto Featherweight (132 lb) Championship. Yamaguchi won by unanimous decision.

Following his armbar victory over Gildo Lima, Yamaguchi was scheduled to defend his title against Masahiro Oishi. A triangle armbar defeated him. Yamaguchi would move down to the bantamweight division and collect a 2-1 record. He faced Yasuhiro Urushitani for the opportunity to capture the inaugural Shooto Bantamweight (123 lb) Championship. He won a Shooto title in two separate weight classes by unanimous decision. This was the first encounter in which he got his famous afro.

He defeated Hiroaki Yoshioka with a strike to the body in a rematch and defended his bantamweight title against Robson Moura in a rematch. Before defending the bantamweight championship for a second time against Shinichi Kojima, he won four straight bouts, including a victory over Junji Ikoma. This would signal the start of their fight.

Then, he defeated Setsu Iguchi and Erikas Suslovas by technical knockout before rematching Shinichi Kojima. A rear-naked choke in the first round defeated him. He fought Shinichi Kojima for the third time, winning three of his previous four fights. A guillotine grip defeated him. Moving to King of the Cage, he defeated Frank Baca with a rear naked choke to win the junior flyweight championship.

Next, he fought Greg Guzman, but it was not a title defense because Guzman missed weight. Upon his return to Japan, he competed mainly in Vale Tudo Japan. He won three bouts, most notably against Yosuke Saruta, lost four, and fought to a draw on two occasions.

He was more successful in Pancrase, winning three of his next four fights. Surprisingly, all four bouts were decided by split decisions. Then, he was scheduled to face Ryuichi Miki during Pancrase: 285. He succeeded by a split decision, claiming his fourth major career championship.
