Yamagami made his professional debut at Shooto: Gig Central 15 on August 3, 2008, against Hiroyuki Kondo in the Shooto Flyweight Rookie Tournament quarterfinals. He won the match by majority vote. After defeating Yusuke Sato via second-round TKO at Shooto: Shooting Disco 6: Glory Shines In You, Yamagami was scheduled to face Junji Ito in the Rookie Tournament finals at Shooto: The Rookie Tournament 2008 Final. Yamagami won the fight midway through the second round with a guillotine hold.

After losing his next two bouts to Atsushi Takeuchi & Takehiro Ishii by decision and submission, respectively, Yamagami rebounded at Shooto: Gig Saitama 2 with a unanimous decision victory over Takehiro Harusaki. Following two more decision victories against future Shooto Flyweight champion Shinya Murofushi and Atsushi Takeuchi, Yamagami was allowed to fight Junji Ikoma at Shooto: Shooto the Shoot 2011 for the Shooto World Flyweight (114 lb) Championship. Yamagami claimed the championship by striking out Ikoma 41 seconds into the first round.

Yamagami was scheduled to make his first title defense against Junji Ito at Shooto – 10th round. Yamagami won the bout with a rear-naked choke in the second round. At Vale Tudo Japan – VTJ 1st, Yamagami was scheduled to face Mamoru Yamaguchi nine months after his first title defense. He won the match by majority vote.
