World Extreme Cagefighting merged with the Ultimate Fighting Championship on October 28, 2010. As a result of the merger, all WEC fighters joined the UFC. On February 5, 2011, at UFC 126, Mendes made his UFC debut against returning veteran and judo black belt Michihiro Omigawa. The fight was decided unanimously in his favor.

Mendes fought UFC Featherweight Champion José Aldo on January 14, 2012, at UFC 142, where he experienced his first professional defeat at 4:59 of the first round via knockout. Mendes was scheduled to face Manvel Gamburyan at UFC 157 on February 23, 2013. However, Gamburyan withdrew from the match due to a wrist injury. Subsequently, Mendes was removed from the program due to the inability to find a qualified replacement on short notice. Mendes fought Nik Lentz on UFC on Fox 9 on December 14, 2013. The fight was decided unanimously in his favor.

On August 2, 2014, a rematch with José Aldo was scheduled to take place as the main event of UFC 176 for the UFC Featherweight Championship. However, Aldo withdrew from the match at the beginning of July due to an injury. The rematch with Aldo was ultimately rescheduled at UFC 179 on October 25, 2014. He became the first fighter in the first round to bring down Aldo with a left hand. Although Mendes and Aldo hit solid punches, Mendes ultimately lost the fight unanimously. Despite enduring a defeat on the scorecards, Mendes received his first fight of the Night bonus for the fight. The fight claimed the 2015 World MMA Awards for the year’s best fight.

Mendes fought Ricardo Lamas in the UFC Fight Night 63 main event on April 4, 2015. Mendes won the bout via first-round TKO. The victory also received Mendes his first bonus for Performance of the Night. Mendes fought Frankie Edgar at The Ultimate Fighter 22 Finale on December 11, 2015. He lost the contest via first-round TKO.

Mendes lost a split decision to Eddie Alvarez at BKFC 41 on April 29, 2023. Following the fight, he declared his retirement from combat sports.

On July 14, 2018, at UFC Fight Night 133, Mendes fought Myles Jury after returning from a suspension and a two-and-a-half-year break from the sport. He won by knockout in the first round. This victory earned him the award for Performance of the Night. Mendes faced Alexander Volkanovski on December 29, 2018, at UFC 232. He was knocked out in the second round of the contest. This battle earned both participant’s fight of the Night honors. Mendes declared his retirement from the sport after the defeat.
